The collection includes mummies, the oldest human skull found in the Americas and one of the world's largest meteorites.
Much of the 200-year-old building, once a residence to Portuguese royalty, was gutted by the inferno.
“200 years of work, research and knowledge have been lost,” President Michel Temer said in a statement.
